I'm with Kid_Vid on this one. I think he has known abotu the theory for a long time and purposefully set himself up to "father" one of the specials so he could have a bit of control and verification. I'm not sure if I think he's Syler, though. If Hiro jumped 5 weeks ahaed, then it would seem to everyone else as if he were missing. Then he shows up in NY and finds the precog (junky artist) dead, killed by Syler. So if Syler is not the agent, then he may connected with them somehow so that he can kill specials and eat their brains (or whatever). Or maybe Syler, with prolonged contact to Mohinder's father, found out about the other specials and wants to kill them, assuming they are more of a challenge. Of course, who knows why a serial killer really does what he does, but I think the maybe the Agent and the Killer are different people.
Of course, maybe Psycho Stripper's alter ego is the killer. I doubt it, but you never know. If she can blank out video/audio, then maybe she can change her voice ovet that medium and sound male. Too early to tell. I am looking forward to Hiro and the little boy teaming up. They seem like they would get along great.
